Interrupt executor waits and synchronize entity updates (#1655)

## Summary

Wake native waits during shutdown and prevent entity updates from blocking the JavaScript thread.

## Changes

- Add a private wakeup guard with safe thread joining, cleanup, and shutdown retries.
- Recheck entity counts after semaphore wakes to handle stale notifications.
- Update collections and counts under the write lock, then recheck under the read lock to avoid blocking on an empty wait set.
- Add 17 regression cases and document stop behavior.
