Common read interfaces, with dataflow support

-Converted the core of the hellbender codebase to use common interfaces
 (GATKRead and MutableGATKRead) for working with reads, whether they
 happen to be SAMRecords or Google model reads.

-Wrote necessary coders, etc., to allow the new interface types to work with
 Google dataflow, and ported the dataflow portion of the codebase to use them.

-Picard tools and utilities were not converted, as they proved too tricky
 to adjust to the new semantics of the GATKRead interface.
