docs: simplify comments and organize methodology (#466)

* Organize methodology guides and remove historical redirects

Give readers a single methodology index with direct canonical links. Move Monte Carlo and PDE under methodology, remove obsolete pointer pages, and synchronize documentation and source-comment references.

* Keep documentation references one-way and comments concise

Remove code-to-documentation pointers while preserving essential local constraints. Record readability-first conventions in Codex guidance and fix the authorized current-documentation paths identified by PR review.
