v1.10.7: Add bacterial reference proteomes for Mayer 2022 + Leddy 2025 (#40) (#82)

Part of #40 (per-sample custom reference proteomes). Adds bacterial
reference_proteomes to two PMIDs where IEDB records human host MS data
but the paper searched against a bacterial proteome for pathogen-derived
epitopes:

- PMID 36241641 Mayer 2022 (Listeria-infected HeLa + HCT-116): adds
  UP000000817 (Listeria monocytogenes EGD-e) to both samples.
- PMID 39438697 Leddy 2025 (THP-1 + Mtb infection sample): adds
  UP000001584 (Mycobacterium tuberculosis H37Rv) to the infected arm.

Prior builds would have left Listeria / Mtb source-derived peptides from
these studies unmapped by the flanking step (host-only proteome pass
would not match non-human sequences). These were the two concrete gaps
found when auditing viral/bacterial-context PMIDs without
reference_proteomes.

Infrastructure is already present: builder.py accepts arbitrary UniProt
IDs in reference_proteomes via fetch_proteome_by_upid — no code change
needed.
