Update applications with a new Application classes (#341)

* Create Application base class to replace application models.

* Create Nuclear and Cytoplasm Application subclasses.

* Add training and model metadata to Application subclasses.

* Update required image size to be one greater than model input shape

* Logic tweaks to clean up code, removal of unused imports and print statements

* Define set of utility methods for application object and start rewriting tests

* Change toolbox requirement to 0.3.0
