Fix jar-tool -skip option handling

Testing Done:
CI running at https://travis-ci.org/pantsbuild/pants/builds/62249571

Added a unit test for custom option handler.

When I run against local jar-tool I no longer get `java.lang.SecurityException: Invalid signature file digest for Manifest main attributes`
when trying to run pants generated binaries.
