Refresh dependencies up to the latest version within the current major
across the root and every workspace package. Lockfile regenerated.

- @github/copilot-sdk 0.2.2 (declined 0.3.0 — 0.x minor with
  PermissionDecision API redesign)

No format/lint reflow required. `bun run check` and the daemon, web,
and shared package tests are green.

* ci: unify bun version to 1.3.13 across workflows

main.yml was on 1.3.11 (8 occurrences) and release.yml on 1.3.10 (2
occurrences). Standardize on 1.3.13 (current latest, matches local
development) so all CI jobs run on the same Bun runtime.
