Update cookiecutter template (#371)

### What kind of change does this PR introduce?

* Updates the cookiecutter template
  * `tox.ini` has migrated to `tox.toml`
  * `pre-commit` hooks have been updated
  * Python 3.13 has been set in CI workflows (replacing `"3.x"`)
* `tox` builds no longer require `python-coveralls` (abandoned) and CI
workflows now exclusively use `coverallsapp/github-action`

### Does this PR introduce a breaking change?

Not for users. `tox` is arguably less robust with these changes, but we
aren't using power user-level features of it anyway.
