fix(iota): fix ptb --publish (#9151)

# Description of change

Fix `iota client ptb --publish` if used more than once or in combination
with an `--upgrade` call.
Added `update_lock_file_with_package_id()` for the test, as
`update_lock_file()` accepts a transaction and then only updates a
single package.
