Preliminary support for generating Qiita-MIINT compatible preflights (#369)

* feat(amplicon): emit the Qiita-MIINT pre-flight from the amplicon notebook

Add a Step-3b cell that converts the amplicon pre-preparation .txt into a
kl-run-preflight SQLite (via migrate_legacy_csv_to_db_file) -- the artifact
Qiita-MIINT consumes. Declare run-preflight as a dependency (git-only, pinned
to the commit Qiita-MIINT consumes) in setup.py and environment.yml; it
requires Python >= 3.11, which this branch provides.
