Revise transpiler, debug_tools, quantum_program preparing for pytest (#3415)

### Summary

Revise the tests in
* transpiler
* debug_tools
* quantum_program

folders with changes towards `pytest` and some refactorings:

* focus on bubbling up functionality to single functions in each file,
to prepare them for becoming fixtures
* focus on avoiding `setUp` (by making use of the new functions, and/or
preferring assigning inside the tests for simpler items)
