Add usage tracking for installed tools

Plugin should detect tools & their versions that are no longer in use so
that unused tools could be deleted. This "garbage collection" should not
happen automatically, because php version juggling might trigger too many
downloads & filesystem operations. Auto sync plugin option is possible,
but in general this feature is intended for `global update` type command.
