fix: register skill tool before filtering, configure logging and on_event in Session

- core: move _warn_missing_tools/_filter_tools_by_definition after skill
  tool registration so the skill tool is not filtered out of the agent's
  tool set
- session: call configure_logging() in Session.__init__ so programmatic
  sessions get logging configured, and accept an on_event callback in the
  constructor for parity with Agent.on_event

🤖 Implemented together with a coding agent.
