Add Deprecated as runtime dependency. Apply @versionadded,
@versionchanged to public symbols (creator, VirtualPositionerBase,
pick_closest_solution, get_run_orientation, list_orientation_runs,
creator_from_config, OrthonormalZone, move_zone, scan_zone,
GeometryDescriptor, register_geometry, ReflectionDict, SampleDict,
SolverMetadataDict, LimitsConstraint.cut_point, apply_cut).
