ci: Update all CodeQL actions from v3 to v4

Updated the following workflows:
- codeql-optimized.yml
- comprehensive-test.yml
- python-app.yml
- And any other workflows using codeql-action@v3

Changes:
- github/codeql-action/init@v3 → @v4
- github/codeql-action/autobuild@v3 → @v4
- github/codeql-action/analyze@v3 → @v4

This fixes the Node.js 20 deprecation warnings and
CodeQL v3 deprecation notices.
