Remove remaining context.config references.

- RunPrepCommand wasn't even using that config.
- PrepareResources now declares that config as an option.
- CheckPublishedDeps accesses JarPublish's option. This was actually
  broken before, as we hadn't updated it to access the new config
  section (publish, instead of jar-publish).
- While here, change jar_publish's scope from 'publish' to 'publish.jar'.
  There are other notions of publishing (e.g., to pypi), so jar publishing
  shouldn't get to hog the unqualified 'publish' scope.
