added spades assembler (#656)

Adding spades assembler.

* fixed small bugs, changed tests from trinity to spades

* keep spades temp dir if needed for debugging

* added comments, passed more options to spades, misc fixes as suggested by yesimon

* changed handling of empty inputs

* renamed temp_dir to tmp_dir for consistenncy

* fixed bug related to untrusted contigs; added test of assembly with previously assembled contigs

* added early checks that files specified in the command are readable/writable

* small fixes to test_check_paths

* fixed missing paren

* removed extraneous test line; cleaned up comments; added spades_opts as command-line param

* skip the previously-assembled test for now

* check_paths - handle case of a file that is both read and written

* removed test_check_paths() for now

* removed extra assertion

* removed whitespace

* tweaked arg comments and defaults
