Fix bug with tokens being cached between chunk reading.
* JavaCC keeps track of the current token and the next token.
* When we read file content chunks, we didn't clear the next token, which led JavaCC to think that there was an extra EOL token in the stream.
* Correctly change readBytes to clear the next token.
* Refactoring fell out of the bug fix.
