Ensure VTrees are fully flattened before diffing

Noticed a bug where the babel transform would liberally use document
fragments. This messed up diffing where lists might be split up by
fragments and not account for the nested key.

This should greatly improve overall stability by making fragments
practically invisible to the diffing engine.
