Commit Message

Added support for configuration override from a dictionary. Also now creates a temporary file on first run in the user's home dir.  Fixed and added back rst files for sphinx generation.  Split out file utils into their own file for lesser mental overhead on configurator. Added some typing.  Fixed test cases. Moved env.yml to template folder. Added sphinx to optional install + added autodoc extras install.
