Allow clients to request additional bases of reference context in AddContextDataToRead by passing in a function

-Can now request arbitrary windows of reference bases for each read in AddContextDataToRead

-Wrote a reference window function for BQSR that retrieves for each read exactly the reference
 bases required by the BQSR algorithm.

-Comprehensive unit tests
