pyontutils.core.Source switch to latest repo commit not file commit

there are too many cases where files have changed and the prov will be
very bad/dirty and hard to follow, the maximally granular
implementation for prov would be to trace out all the in repo changes
that could affect that file, but that is practically impossible since
there are loads of edge cases, and forget ongoing development against
other repos instead of their released versions (the multi-monorepo),
so just go with the whole repo and only flag dirty if the current file
has changed directly since we can't infer that it wouldn't be affected
without lots of work
