Handle breaking of symlinks on commit amendment

The fix in b450815670 missed the fact that broken symlinks are treated
as not existing in MRI.

Ensure we continue to include broken symlinks in the list of files so
the `BrokenSymlinks` hook can appropriately warn the user.
