Added force option to setup and run (#256)

* Added force option to setup and run. Automatically removes existing
work directory.

* Changed default of reproduce option to False from None.

* Gave default flags to reproduce and force options to fix failing tests

* Added optional sweep and reproduce flags to payu_setup test routine

* Refactored parsing in cli.py to make testing possible. Added
generate_parser routine and tests for most commonly used command
line options.

* Removed spurious collate command line options

* Added testing for setup and the force option to sweep existing work
directories.
