Add Dummy variable missing data feature

Created new function AddDummyVariablesForNAs to add relevant columns to
the data.frame. Also added logic to account for it in EstimationData
that checks levels missing after missing data methods applied. Unit
tests added to check all changes and cases for Dummy variable
adjustment.

Also maintenance update of roxygen2
