Issue/189/autocompile notebooks (#195)

* Renamed example notebooks for consistency

* Renamed pipeline example to be more descriptive

* Removed statically compiled notebooks from repo

* Sphinx settings cleanup and additional configuration. Testing that this runs ont ravis

* Added nbexamples module to travis to compile examples

* I tested that commenting out a bunch of crap didnt crash it. It doesnt, removing these irrelevant lines

* Changed docs to compiled index.html and automatically build table of contents

* Added the compiled notebooks to the table of contents and the code that executes them.

* Split .gitignore contents into documentation specific cases and not.

* Moved list of modules to apidoc and examples into a configuration file. The main file to build the docs should not need to be touched to add a new file now.

* Removed the sphinx extension I was testing before and added pandoc, required for nbconvert.

* Another dependency

* Updated instructions on how to add your new module or example notebook to the online documentation

* apt-get for pandoc

* Resolve the Pygments ipython3 error in docs

* I will get all the dependencies eventually...
