runner: expand output_links feature and clean up CLI code

Promote the output_links feature from the CLI wrapper into the main runtime codebase. Generate them for all nested run folders, and include Files embedded in compound output values. (Omit links to any output files not located within the run directory, for security reasons.)

Incidental cleanup of some of the runner CLI code, including breaking off a master `WDL.runtime.run()` entry point that dispatches to `run_local_{task,workflow}` as appropriate; partial progress on #231
