Initial work toward "realized repositories" abstraction.

Current shed_* commands all assume one .shed.yml corresponds to one tool shed repository. This is problematic because the best practice should probably be one tool shed repository per tool and this is not how many tools are stored. Realized repositories in planemo will hopefully provide an abstraction capable of bridging this gap - by building directories at runtime of symbolic links corresponding to the repository structure of directories and .shed.yml files defined concretely on disk.

Instead of using this concept for all the commands all at once this commit just starts work on some of these abstractions, provides some tests, and uses the concept in a very localized way to build tar files more correctly. The previous implementation had regressions that prevented "ignore" directives in .shed.yml files from being respected and allowed .git directory contents into the tar files being uploaded to the tool shed.

Fixes #131.
