Docs: restructure top-level documentation (#3464)

Reduce the number of top-level sections in "Working with AiiDA":

 * Combine "Concepts" and "Workflow ..." sections into "Reference Guide"
 * Move the development sections one level down.
 * Move REST API section into API chapter.
 * Move "Getting started" within "Working with AiiDA"
 * Merged "Python API" and "Scripting" into "Python interface"
 * Renamed "Calculation and work functions" to "Process functions"
 * Use sub-sections instead of a list in "Groups" section.
 * Update the "Working/Data" section headers.
 * Add header to intro to "Working/Process Functions" section.
