Refactoring of the PipeConfig files

* 44 commits:
  Added rel_suffix to the database name
  Use pipeline_create_commands_rm_mkdir instead of mkdir
  Moved this option to ENV so that ENV is the only module that may need to be modified
  Shared parameters for the HMM library
  Can use URLs on the init_pipeline command line
  bugfix: this needs to be reported
  Made the R scripts proper executables recognized as such
  Mandatory parameter
  The Registry is now loaded in the resource-class
  Bumped the default resource-class to 250Mb
  Can use the shared resource classes too
  Don't hardcode the server
  Define all the resource classes in ENV
  Nowadays the default resource-class has access to the registry
  Use "reg_conf" instead of "production_registry"
  Removed useless debugging message
  $self->o('ENV', ... ) is deprecated
  These are defined in the base class
  "dbowner" is the central (eHive) way of parametrizing who owns the database
  We don't use this pipeline any more
