Merge pull request #86 from MFraters/large_makeover_of_parameter_handling

Large makeover of parameter handling: version 0.2.0-pre. Input files have a new style which allows for much more control and is more consistent. All tests pass with an extended test package. The coverage according to coveralls has increased (codecov says decreased, but I can't really see what the difference is, and it stays above 95% anyways). There is improved documentation and a rewritten manual. There still is some work to do with improving the documentation, especially the parameter and code comment documentation, but that can be done in follow up pull requests.
