Allow workflow convert to convert .ga workflows to format 2.

Previously this would only convert format 2 workflows to .ga. This was nice when Galaxy wouldn't consume those files, but it can now so I think this variant should become more useful. It allows converting .ga files into format 2 ones that can be managed in Git now.
