Automatic handling of VERSION in all modules (issue #283)

Don't manually assign to $VERSION since dzil PkgVersion plugin does
that for us.  It does that for all modules so there's no longer a
need to have system to synchronize (like Bio::Root::Version).

Also fix the version numbers passed to Bio::Root::RootI->deprecated
which haven't worked for a while.
