Upgrade networkx from v1.7 to v1.11

This makes some graph operations much faster and fixes bugs. I went
through the changelogs [1] and updated the relevant parts of the code.

With networkx 2 bigger API changes were introduced, which will be
checked another time. For now this upgrade helps already with large
graphs.
