Fixing paths and some minor bugs in Scaffolding commands (#368)

* Fixing check for component prefix
Include the underscore in the check for the 'com_' prefix. Otherwise
check would cause issues for a component names "community".

* Updating path for lib
'lib' tests path pointed to old, nonexistent destination

* Remove old, deprecated extension paths
Removing paths for extensions that point to inside /administrator. This
is an old Joomla-ism and no longer valid.
