Implemented new command-line syntax

This is a major refactor of the code. All internal notions of what
a variable represents and what its variable name is in NetCDF files is
removed. Instead, the user must specify the variable names explicitly on
the command-line. This means that all calibrators that diagnose
variables must have variable names specified as options.

This closes #38.
