Remote based interface: push/pull over org/repo

Implemented a new cli interface based on push/pull rather than org/repo.

It feels more natural to do `dothub pull org_name` than `dothub org
pull` even if the org name and repo names where being infered before.

This commit adds the new commands and marks them in the documentation as
deprecated. Further in the future we can mark repo/org as deprecated and
remove them together with the dependency on pygit.
