Sort input seqs by size and use --pileup

It is assumed that there is a conserved domain shared among all recs,
 even in the smallest record. By iteratively adding sequences to the
 alignment, starting with the smallest, there is the best chance of
 getting all sequences lined up on this conserved domain.

This will also (hopefully) prevent cases where a few long sequences
 really mess up the final alignment
