Added ability for config files to include other config files.  (#627)

Added ability for config files to include other config files, and for specifying "legacy names" by which config params can be accessed.  This is to enable us to add and rename/regroup config params without breaking backwards compatibility.  NOTE: when using cluster submission scripts (run-pipe.sh, run-pipe_UGER.sh, run-pipe_LSF.sh), directory parameters must be specified directly in config.yaml , rather than any files it includes; this restriction will be removed in a future pull request.
