[BUGFIX] Prevent "could not load flux manifest" error

For some reason, could be due to use of symlinked extension
folders, using GeneralUtility::getFileAbsFilename() with an
EXT:extkey/path/to/file.txt type path, returns an emty path
which then causes fallback to trigger which then in turn is
unable to load the default manifest from Flux.
