fix stubtest for mypy 1.20: clean up unused allowlist entries (#1415)

* clean up unused stubtest allowlist entries for mypy 1.20

mypy 1.20.0 treats unused allowlist entries as errors. Remove entries
that are no longer needed across all Python version allowlists.

* add Python 3.9-specific stubtest allowlist

mypy 1.20 now errors on unused allowlist entries. Many suppressions
are only needed on Python 3.9 (from_parent, ReadableBuffer, etc).
Move these to a 3.9-specific allowlist to avoid "unused" errors on
3.10+ while still suppressing real mismatches on 3.9.

* delete empty stubtest allowlist files for 3.11, 3.12, 3.13

No entries remain for these Python versions. Remove the files and
their --allowlist references from the CI matrix.

* rename stubtest.allowlist.disjoint-base -> stubtest.allowlist.pre-3-12

Clearer name: these suppressions are needed for Python < 3.12 only.
