Fix the optional operator: ensure removal of related objects (#4129)

* Fix flaky test

The sub-resource label test sometime fails, because the relatedObjects
contains deleted object.

This PR fixes the optional operator logic to make sure the deleted
object is removed from the relatedObjects list, even if it was already
deleted.

* Fix the conversion e2e test

Only compare the spec fields between v1 and v1beta1, to avoid failing
the test because of unrelated changes in the metadata or the statsus.
