Expand E2E test coverage and fix test path

Adds infrastructure command checks (config, diagnose), status/list,
git/files/jobs commands, and an explicit quality check step to the
full cycle E2E test. Improves undo/redo skip condition to require
at least 2 checkpoints. Fixes Makefile test-e2e-cli path from
./test/e2e/... to ./e2e/....
