Improve test data for logistic regression and add end-to-end tests

- Add clonotypes_for_logistic fixture to conftest.py with 200 realistic
  clones that avoid perfect separation warnings in statsmodels
- Update logistic regression tests to use shared fixture with proper data
- Add comprehensive end-to-end tests (test_e2e.py) covering:
  - VDJ loading -> clonotype aggregation -> filtering pipeline
  - Logistic regression filtering with realistic data
  - TIL matching workflow
  - Database annotation workflow
  - Full pipeline with filtering and TIL matching
  - CLI help and version commands
- Fix empty AnnData creation in test_til.py to avoid warnings
- Remove numpy import that was added but fix actual issue

All 474 tests pass with no warnings.
