refactor(#364): Expand run-time-tree directory structure

- Since batch criteria already have the "no +" restriction, creating a flattened
  dir structure would have to introduce another delimiting character, which seems
  excessive/would further limit users' ability to make nice syntaxes for things
  on the cmdline. Thus, for now, splitting it seems to make the most
  sense. Plus, directory names are shorter, which is a good thing.

- Resulted in a bunch of stage5 refactoring, which is helping to move it to
  being much cleaner/a "proper" stage. Not there yet, but getting there.
