Ruff fixes (#2842)

* remove unused Union introduced in the previous PR.

* update to newer Ruff settings namesapces in pyproject

* Ruff v0.4.5 no longer thinks `test` is a stdlib module, so it now orders test correctly in imports.
This requires all import in all files in /test/ directory to be reordered.

* Bump pre-commit ruff to 0.5.4

* replace all `type(x) == Type` with `type(x) is Type` checks.

* a black fix that was needed after the previous Black PR.
