Improve setup and documentation of controller

- Perform more sanity checks and setup steps in setup.sh, to create
  users/groups, directories and set up dependencies in virtualenv.
- Controller upload shell now properly runs with Python 3
- Mention that the export script should not be run directly
- Docs: Describe setup of API endpoints and SSH agent keys
