Clean_clone (#384)

* add a clean_clone function to clone feature for template but removing wrong/useless information (e.g. removing phase while cloning to create a gene). When cloning it adds AGAT in the 2nd column to keep track about features created by AGAT

* remove mention of --ct in warning about case with missing relationships, mention agat config file

* add clean_attributes_from_template parameter in config to clean the attributes when feature are used as template by agat

* replace default nbis- prefix by agat- for IDs created by AGAT

* increment AGAT version 1.2.1
