Updates to parsimonious.optimize_minimal_flux

This commit updates optimize_minimal_flux to run on top of the the
updated solver interface, in order to avoid reconstructing the LP
between the initial and final solves. Additionally, it allows various
controlling arguments, "fraction_of_optimum" and
"desired_objective_value", to control the control the behavior of pFBA.
