Add simulation flag to not remove all output files (#559)

* flag to not remove all output files

* fix typo in pytest mark

* dry code and change to pathlib where possible

* clarify variable name when deleting files

* enforce Path type to make mypy happier

* tell mypy to ignore a line

* make path windows-friendly, even though CI only uses it on linux

* move deletion of tmp folder to the container
